A short tour for people about to open OpenBionode for the first time: where things are, and what each part is for.
The step library
The library down the side holds the analysis steps, grouped by what they do: quality control, alignment, quantification, statistics, plotting. Search it by tool name, such as fastp or DESeq2, or by the job you need done. Drag a step onto the canvas to use it.
The canvas
Connect a step’s output to the next step’s input by dragging between them. Only connections that make sense are allowed, so a file of aligned reads cannot be wired into a step that expects a table of counts. The result is the pipeline itself, readable as a diagram from left to right.
The settings panel
Click a step and its settings open beside the canvas. This is where you change a threshold, pick a reference genome or set the comparison you want, instead of editing a configuration file. Each setting has a short line saying what it does.
The figures
A figure is bound to a step’s output. Change the step, run it again, and the figure redraws. The table behind each plot is a click away, and plots export as SVG for a figure panel.
To see the canvas with every part labelled, take the product tour. To build a first pipeline step by step, follow the bulk RNA-seq protocol.
